There is another site that appears to collate info about shows lower in the ratings list, probably from postings on 2channel and elsewhere by people who work for companies that have paid Video Research for the full list.
Here is a translation of the latest rankings list. The most recent ratings available are for the end of February. Some shows are not listed, and I've edited out some others that I didn't know or didn't seem of interest. Shows that are only broadcast on satellite or premium channels are not included in Video Research's totals, and do not appear on the other site, either.
The highest late-night ratings are for NANA (avg 4.4, early late-night, 11:55) and Nodame Cantabile (avg 4.4, but it has fallen from initial dizzying heights), and Death Note (avg 3.1). Next are History's Greatest Disciple Kenichi (2.5), Corda D'Oro (2.4), and Getsumen To Heiki Miina (2.3). Getsumento is a big hit in Japan, but doesn't seem as popular in Western countries.
Next come Code Geass (2.1) and Ghost Hunt and Hidamari Sketch (both 1.8) and Manabi Straight and Busou Renkin (1.7). Then there is a low group of Super Robot Wars (1.5), Tokimeki, Galaxy Railways (both 1.4), Venus vs. Virus, Red Garden (both 1.3), Master of Epic, Yamato Nadeshiko, Souten no Ken (all 1.2), and Sumomo mo Momo mo (1.1). Some shows are not included in the list.
The thing that strikes me most is the popularity of shows aimed primarily at females: NANA, Nodame, and Corda D'Oro. And we might include the prime-time show Kirarin Revolution in that. It started low but has gradually risen into the same range as Gintama, and about triple Negima's numbers.
The thing that strikes me most among shows in prime time is the dismal performance of the very good show Negima!?, which is clearly being broadcast at the wrong time: 5:30 Wednesday evenings, rather than late at night.
Oricon also has a weekly DVD sales ranking.
Here is a list of average rankings between the beginning of January and the end of February. Data is available for different numbers of episodes for different shows, and the source is unofficial, so this is a very rough guide that the exactness of the figures makes seem more accurate than it is:

Naruto only appears twice because one series ended and another began in this period. It still only has one first-run showing a week -- although there may be reruns here and there.
I thought that laying out the averages would make it obvious just how much the kids' shows and early-evening shounen shows dominate the ratings. Late-night shows make money from selling figures, fanbooks, and DVDs, I think.
Thanks for this post; very informative, if not terribly surprising. I knew Sazae-san and Doraemon were far more popular than late night anime, but it's interesting to see the actual ratings.
I knew the josei-targetted shows were doing well, but I didn't know they were doing that well.
One thing though: do you know exactly what these ratings mean? Like are these approximate (unit)s of viewers? Tune-in once vs. watch-whole-show, or...whatever? Are these just like Nielson (sp?) ratings in the U.S.?
I was afraid someone would ask what the figures meant, lol. From a quick and only semi-comprehending read of the Video Research explanation of their numbers, they refer to average percentage of households in which any TV is on and tuned to a particular channel during a particular show. Numbers are based on meters installed in sample households. Meters register every minute, and the results are averaged over the length of a show. Clear as mud?

Thanks so much for the post. I always want to see the "complete" ratings of anime programs but never bother to go this far.
I believe the ratings are just an index for potential sponsors. However I 'm always curious to know how my favorite anime shows fare in the ratings. I was surprised that the system they use is very similar to the Nielsen ratings here in US. I guess some selected viewers are a bit embarrass to activate the "People Meter" while watching Sumomo mo momomo. lol
I suppose Mi-na was really a big hit, for a 4 am show that is. I'm a fan of the show too, I must say.
I think they make a mistake in their list. Major is already in its 3rd season! How could they make that mistake?! It is the most popular show on Saturday after all.
Also I wish they would put anime de short on the list. I must be the only guy viewing it in north america. I bet no fansub is doing that one, lol.

Why is Sumomo mo Momo mo last? Poor judgement? lol. Actually, from discussions over on AnimeSuki, it appears likely that very late-night shows that are watched mainly by being recorded are probably underrrated, since the ratings system probably involves a viewer logging in when they watch. Of course, this makes Getsumento's ratings even more remarkable.
Lists of DVD sales in Japan for 2007, 2006, and 2005 have been posted on AnimeSuki.
As far as Sumomo is concerned, I do think it has stretched itself too thin and should have been a shorter series. I'm watching it now mainly for the seiyuus, who are still good. Two of them won "best new seiyuu" awards, after all. And such luminaries as Nazuka Kaori and Toyoguchi Megumi have made appearances.
I think Getsumen Toheiki Miina is "not popular in Western countries" because it's not being fansubbed (maybe only the first episode). Perhaps people got turned off by the first episode because it seemed to be all fluff.
But Getsumen is really quite entertaining and adorable, and it's one of the few that I really enjoy looking forward to viewing each week, and I always have a smile on my face after itls done.
That's a bit crazywhen I think that Death is a super popular manga with 2movies and yet not even 5%...
